Discuss Gut microbiome in patients with early-stage and late-stage endometriosis

Curation of Succiniclasticum.s_uncultured_rumen and g_F082.s_uncultured_rumen[edit source]

Both Succiniclasticum.s_uncultured_rumen and g_F082.s_uncultured_rumen were reported as differentially abundant taxa in Figure 6D, comparing Early-Stage-F and Late-Stage-F endometriosis patient groups.

Both taxa share the same species designation: “uncultured_rumen”, indicating that the taxonomic resolution at the species level was ambiguous and likely derived from the same unclassified rumen metagenome. To maintain consistency and avoid duplication of signal in the BugSigDB database, I curated g_F082.s_uncultured_rumen at the genus level only.

This decision aligns with BugSigDB's curation guidelines, which prioritize avoiding redundancy and ensuring clarity in taxonomic annotations when exact species identification is not feasible or reliable. Joy (talk) 10:46, 15 April 2025 (UTC)Reply[reply]

Consolidated Curation of Repeated Taxa in Supplementary Figure 1
The following taxa appeared multiple times across different comparisons:
  • Uncultured rumen
  • Uncultured bacterium
  • Lachnospiraceae_UCG_010
These taxa were each listed more than twice, but without additional distinguishing metadata or contextual differentiation to support separate biological interpretations. To adhere to BugSigDB’s best practices of avoiding redundant entries and ensuring curated signatures reflect distinct biological signals, these taxa were curated once each.
This consolidation approach helps maintain data clarity while preventing inflation of signature counts due to repeated but biologically indistinct taxon listings. Joy (talk) 13:53, 15 April 2025 (UTC)Reply[reply]
