Hi @Nithya , You can change the alpha diversities to unchanged. This was just a draft, I am still annotating the paper for areas to curate and asking questions. I created six experiments for the various groups 0 and 1 that we will be using in the experiments. We have for Figure 2:
The participants were divided into four distinct groups for analysis:
  1. Healthy-LB – Healthy individuals with low BMI (BMI < 24)
  2. PCOS-LB – PCOS patients with low BMI (BMI < 24)
  3. Healthy-HB – Healthy individuals with high BMI (BMI ≥ 24)
  4. PCOS-HB – PCOS patients with high BMI (BMI ≥ 24)
🔸 Main types of group comparisons:
  • PCOS vs. Healthy overall
  • PCOS-LB vs. Healthy-LB
  • PCOS-HB vs. Healthy-HB
  • Healthy-LB vs. Healthy-HB (to assess BMI effect in healthy individuals)
  • PCOS-LB vs. PCOS-HB (to assess BMI effect within PCOS patients)

We still need 3 more experiments for Fig. 3d to capture these groups:
  • PCOS-LB vs. Healthy-LB (Experiment 8)
  • Healthy-LB vs. Healthy-HB (to assess BMI effect in healthy individuals) (Experiment 9) and
  • PCOS-LB vs. PCOS-HB (to assess BMI effect within PCOS patients) (Experiment 10) The statistical test is Kruskal–Wallis tests

Experiment 1, 4 and experiment 11. these are for bacteria. LEFse analysis. I have Curated it so to avoid confusion i request you not to do further correction to it. If you feel anything to be added inform me before doing it because you have edited all the lefse to kruskal wallis. First kruskal wallis fig.2D cannot be curated.
